Do you leave the original nuts in place, put the PT in the chassis, and mount it with an other set of nuts,
or do you take away the original nuts, put the PT in the chassis, and mount it with original nuts?

Are you nuts? Couldn't resist. Leave the nuts and add more nuts!
I'd add some washers and lock nuts.

Nuts removed to allow the transformer to be flush to the chassis. Fasteners through the chassis and reinforcement plate before applying nuts.

Laminations should be flush with the top of the chassis or it won't look right.

I believe Marshall used lock nuts on the originals, as can be seen here:

Guess I'll just go back to the basement and play with my Hammonds now.
It does look better flush and a more solid mount.

I’ve done it both ways and haven’t seen a difference performance wise up to this point.

Maybe I'm nuts, I feel like it's one step away from, why is my transformer buzzing?
Consider that stand up transformers generally have end bells mounted directly onto either side of the stack (to protect the windings).
With laydown transformers, maybe think of the chassis as being a large endbell.

Some mains transformers buzz due to build imperfections.

Marshall used various methods over years from double brass, Aeroloc, nyloc and star washers. Typically 2BA on corner ones or OBA on 100w where only two bolts through.

Thanks! BA threads are not very common here (UNC and UNF are). Star washers seem like an easier choice.
